Default Water Separator for an outboard:Question

When adding a water separator to my outboard does it matter if the head/filter assembly is mounted above the fuel tank or not? I have installed one and because of limited space I had to mount it about a foot above the engine. It won't pull fuel from the tank via the primer bulb but if I disconnect the fuel hose and run directly to the engine the primer works fine. It's on a pontoon boat mounted on the rear outside rail.
